It is a common mistake to build one's base like a castle, with the vulnerable buildings deep to the center and defense forming a wall around the sides. This is not effective, because the neccesarily thin wall of defense can be easily flown right over.

Instead, build defensive structures in deep banks near the center of your base. Flying units will be drawn to the large areas of defense structures and torn apart, without doing much damage to the rest of your base. Instead, build your factory type buildings out at the edges, since you can afford to lose a few of them.

also make totally sure to build redundant key structures. Make sure you have at least three of anything that could hurt you if you were to lose it. The first one you build will probably close to the center of your base, since you're building it early, put your second someplace not obvious, in a corner thats not likely to be seen, and the third should be right out in front so a naive enemy will destroy it and not look for others, thinking he's beaten you.

You should also plan your bases to have good streets. try not to build large rows or columns of certain buildings. Instead build 'city blocks' with one to three tiles of separation between clusters. Dont build defense structures flush with a cliff, instead leave a tile or two between the edge so you can get units in to repair or support the defense.

How much defense you build should depend on the type of game you expect to be playing. You should always put some defense in tight choke points ( like the entryway in The Hunters, or the door in Micro 3v3 Fastest). Long games are usually won by balancing production with good defensive strategy, so don't be afraid to use defense in long games.

However, Short games are more a matter of who can get the biggest force in the least amount of time. Ever penny you spend on defense is a penny you can't then spend on an offensive force.
