I have overstayed my free trial and am about to subscribe. Do you have to pay for all three to get to Shadowland or the higher you go you get all three?

I'm not sure what you mean by all three. If you purchase Shadowlands then you should be able to play with a regular subscription.

Maybe I'm meaning expansions? There are always three when I click upgrade.

As far as I know, you only need to purchase Shadowlands. There are some collector's bundles that come with perks, but they aren't necessary.

What is the point of Inns? It's not like Zelda where you actually rest and restore your health...and you don't have a room to store your loot...is it just for easy travel?

Easy travel by binding your hearthstone to a given inn, and also you get rested experience from being in any rest area (inns and capital cities, generally).
